The latter- MP in the game is quite forgiving if you're off for a few days. The AI also does not override your building orders but will issue new ones when buildings are completed. Those will likely be bad ones, but if you're back by 3-4 turns, that shouldn't be a big deal. Not sure how the AI hand...
