I'm in a tough war against Persia right now, but finally gaining the upper hand. My allies, Sparta and Byzantion, are also in that war and doing pretty well.
I really want to stop hostilities and declare sign a peace treaty, but if I do this my allies will be left alone against Persia and probably crushed, leaving me in a bad position when a future war takes place.
Is there any way I can negotiate for the full alliance instead of just negotiating for myself?

No directly for now, but you can then ask Persia to make peace with third party, that's an option.

I wish eventually there would be a League-type of Alliance, with Factions allying in a coalition against a bigger power (or another League) and the leader negociating peace for everyone. Like the League of Delos or the Peloponnesian League.

The league would be like a new faction but only diplomatically. All diplomatic events of the league would be inherited by its memebers. There would be a faction leader (defaulting to the human player if any) who decides about war and peace.
Memebers could leave the league anytime they like.
Btw would be nice if we also got some more control over our client states in this respect.

It would be really nice to have the alliance peace, and a way to divide the spoils reasonably and not like certain other games where the alliance leader gets all the spoils.

Not only that but in FOG:E all peace treaties are separate peaces, which means that against a bigger, stronger power you are in fact abandoning your allies.

Could this not be fudged in some way, in that when the 'biggest' nation (the nations with the highest Legacy, perhaps - or some other on-the-fly metric) in a war declares peace with another nation then the war ends for all other nations as well? Perhaps peace for such a cessation is only enforceable for half of the usual time to compensate for the fudginess.
This wouldn't be ideal, sure - having a war leader is the only way to resolve this - but is it not better than the current system which eventually fails everyone involved?
