Advanced options not working

Hello. I went into advanced options to make some changes and they do not carry over into the start of the game. For example, I turned off the Commander customization and turned on Custom Army and neither worked. The game started without me being able to purchase any units and I was asked to select strengths.

If you don't want to use commander trait you don't have to, just click through the warning.

You start with a fully cored deployed army. The 'custom army' option gives you a deploy phase, without it you start at turn 1.
In the deployment phase you can upgrade, reserve, and delete units. If you free up slots, you can buy new units.
