I just discovered something peculiar about the Special Boat Service type vs assigning commanders.

When the unit is in boat mode, you can only assign a Captain commander although the unit type is strictly a land unit.

I'm afraid there is no easy solution to this, as the commanders can only be attached to either land, air, or naval unit-category.
The SAS canoes, same like amphibious vehicles, have to be of naval category, otherwise they are put into transport ships or can swim around the land if of land-type.
An idea is to code another unit trait like noCommander for these alternate modes. Thats no perfect solution either if these units have to start the scenario in amphibious mode.

PS: as suggestion for scenarios, you could spawn the commander only if units have already disembarked.

I suspected so.
The simple solution is of course to assign the (land) commander after the unit has waded ashore.
But I'm curious as to the effect of assigning a captain commander to a land unit. I won't do it in the multi-player example though...

The SAS canoes have the camouflaged trait, so they should do fine without commander until they hit the beach. The issue becomes rather only apparent if you play a Pacific campaign that alternates between land and naval battles where you could theoretically unattach a naval commander from a ship and put it on any amphibious units. I guess it's still a rare unfortunate circumstance that should hardly confuse players in most (campaign) scenarios and won't really break the game balance with some strange bonus stats on wrong units.
