This happens with brand new scenarios and with older scenarios that are launched then exited back to editor:

It is by default.
You need to add the nations in the Alliances tab, there's a + button in the lower left corner. Note that you can move the nations up/down in the list. It works quite nice.

I just tested it with the old Midway USA scenario: loading in editor, launched from editor, exit back to editor (from deployment phase). The nations show up fine for me though? You seem to suggest that clicking the "no mans land" flag displays nothing?with older scenarios that are launched then exited back to editor:

Erik, is that new, that in a new scenario you must check the nations that you want to include before you can use them in the map editor? If so, that is what threw me.
adherbal, after noticing that new behavior, I loaded a scenario of mine, saw the U.S. flag as usual (first screen print), and launched it. When I exited back to editor, is was showing the No Man's Land and yes, I did not click it. I believed it was the same "issue" that I thought I had seen in the new scenario. If I had clicked it, I would have seen the usual number of nations (second screen print).
Which is interesting. It seems like, in older scenarios where all nations were clicked to begin with, all flags will continue to appear. Only in new scenarios will the flags be limited to only the nations clicked in the scenario.

Yes all nations always used to be created automatically in every scenario. This got changed so only the nations that are actualy used are added, and possibly several times for different players/alliances. It's much cleaner, and means we no longer have to add clumsy "duplicate nations" such as "US Army" (USA) or "Imperial Japan" (Japan). The main reason however was to allow several players to use the same nation in skirmish mode.

The remove factions box is missing some txt.
This box also stays open after you've clicked Yes. This allows you to select the next faction to be removed, so may be intended. No problem.
