Dead aux units do not give you back command points.

Aux units will generally be used as cannon fodder, but the fact that they cannot be replaced by core units (after reaching CP cap) does give them an extra value for the duration of the mission

Exactly.
I generally make sure that I do not lose auxilliaries. In many scenarios you really need all the units you can get.

I have found it useful in the carrier based scenarios (I.e. US Coral Sea) if you have more air deployment points than your carriers can support you can use the aux air units until they are dead and then deploy additional core units instead of buying another carrier.
