The Italian Wars and ECW have scenarios that let you play both sides... why do all the 30YW scenarios put the player on the anti-Imperialist team?

I hope there would be alternative versions of all battles where we'd be able to play another side. That would be perfect content for next patch

The engine only allows SP scenarios to be played from one side. So there would have to be separate reversed versions of the scenarios.
In all the historical scenarios, with the possible exception of Rocroi, the player side is at a disadvantage - sometimes a very signficant disadvantage.
It did not seem that these would play well reversed. A player might be able to compensate for the disadvantage in MP mode by particularly skilled play, but it is doubtful that the AI could cope well enough to make for a challenging game. Also there were some scenarios where it would be too easy for the other side to avoid the historical pitfalls fallen into by the larger side - and scripted into the AI. For example, we worked on a reversed version of Ravenna, but it was too easy for the French player to avoid the Spanish fortifications altogether (which did not happen historically) and thus gain an easy victory.
Similarly, we abandoned attempts to model Cerignola because it was too easy for the French to win as a player, by bi-passing the main Spanish defences and attacking the unfortified (though difficult) flanks of the hill. Conversely, if the player was the Spanish and the AI forced the French to attack frontally, they would lose badly as they did historically. Either way, not a good game.
MP mode allows most of the historical scenarios to be played from both sides, with an adjustment to the victory conditions.
However, I have no doubt that enterprising modders will create reversed version of the SP scenarios. How much of a challenge they will be remains to be seen. They may have to asdjust the forces to a less historical balance to make them work as games, or use adjusted victory conditions as we have done in MP. (i.e. You can win by losing the battle if you inflict enough losses on the enemy).
However, it may be better to seek out historical battles from the TYW where the Imperialists were at a disadvantage, so that the scenario gives a proper challenge.
