Pantherboy will correct me if I am wrong but I believe you can only select one of the conferences east or west not both as in round 3 east and west will be playing off against each other.
Yes allies are allowed, tournament mechanics and rules can be found in the link in the first post.

As Shane just mentioned in the post before you can only join one conference as the third round will pit you against your opposing conference rival. Also allies are allowed.
