Is that anything I should worry about?

Example setup_factions

At the end, no, normally no adverse effect. If you see weird behavior, you can 'cut' columns past the last one in the xls to be sure Excel does not create extraneous semi colons.

Ah, so the problem might be that I copied a line from the new files to my spreadsheet, so only one of the lines have it and the others don't.

(being able to building harbours in all provinces is not kewl).
