What are the rules for shooting overhead?
I can't find specific mention of this in the rulebook. It says units cannot fire overhead, but I notice that certain height differences allow it, which I mostly notice with archers. How does that work exactly?

Overhead shooting by bows from higher ground was added in update 1.0.2.
They can shoot over units that are at a lower height level than them.
This currently only applies to bows, crossbows and longbows. Arguably it should also apply to slings. Javelins only have a 1 square range so could not shoot overhead anyway.
Artillery can shoot over any units.

So why not shoot from a lower height to a higher height over other units?

I guess I would need to see some evidence. (Depictions of Assyrian slingers in sieges are not shooting over other units as far as I can recall)
