Colonial Spanish

Under the New Mexico pre 1591 option, they can have 'or similar native auxiliaries', does this include Native American tribes in New Florida etc?

If your question is whether you could depict the "similar native auxiliaries" in the "New Spain" section as contemporary Native Americans rather than Aztec or similar types, I don't think anyone could reasonably object. "New Spain" covers a wide area including Florida.

There certainly were forces from New Spain in Florida at the time; and I imagine they would have recruited local auxiliaries - that seems to have been a common practice. I'm not aware of any major conflicts in Florida at the time - most of the resources were going into the conflicts with the Chichimecs in what is now Northern Mexico. But I don't think anyone would really object.
