Probably not really split into seperate cores, although the system does allow it. But obviously some maps won't allow you to deploy (a lot of) naval units, or land units. If they are two seperate cores then shifting forces between scenarios becomes too much of a hassle.

If scenarios covering an amphibious assault on an island including a naval battle are included, will the ships have a modified range depending on the size of the island? I always felt that was a nifty feature in Pacific General.
