Yes, that's because I still need to tweak the mission scripts, which are this long text files that specify how which components/flight controllers/astros are involved on each step, the prestige earned, etc. At the moment all points are granted at the end of the mission, which I can see it's not right.

I've downloaded the save file and gave it a go here and I cannot reproduce the error. Here's what I have done:
* I went to the HQ.
* Clicked on the "Manage Programs" button.
* Selected "Project Mercury".
* Clicked "Schedule Mission".
And I got the dialog asking me whether I want to assemble the mission now, later or cancel. What am I missing?

Indeed, there was a bug in the computation. I fixed it for
this thread, but I've just tested it on the savefile you provided (1969-2) and it's working fine (i.e., the mission is failing).
