Heavy weapon

If for instance I took a unit of HF / protected / heavy weapon and they ran into some armoured legionaries the HW would negate the legions armour........

does it also mean that while the legions get no armour POA would my protected guys still get a better armour POA or does it just balance off.#

It just ballances off. A BG with HW is never dissadvantaged for having less armour but will gain an advantage if it has better armour than it's opponent.

I find it ironic (though necessary) that half the troops with Heavy Weapons are heavily armoured themselves.

I did too to start with but then realised that heavy weapon is actually a reasonable POA without the ignoring armour thing and it doesn't negate your armour so dismounted men at arms are actually rather effective foot troops. In terms of points cost the relative cost of heavy weapons is less for heavily armoured troops than unarmoured ones so overall it seems to work OK.
