So, if you first move a unit, and then attempt to remove the commander, the game seems to get into a weird state. Basically, the game does seem to be crashed, but it is as if the normal 'would you like to pay 5pps to move your commander' dialog is there, but invisible. The only way to get out appears to be to shut down the game (command-Q on the Mac) and restart.
Seems like you should be able to remove the commander, unless the unit was involved in combat, but its a pretty minor point.

Hi Mark,
I was able to assign a commander. I then moved then unit. I was able to select the unit with the leader and reassign the commander for
for 5 PP's . The dialog was visible. The game did not freeze. So I was not able to reproduce this bug.
This is with version 2.00am I have java 1.6.0_24-b07-334 .

Additional item
The way to select the unit after you have changed focus is to zoom in as much as possible and get the unit on the lower edge of the screen, then hover the mouse over it and slide off the screen into the 'control' area.
That, incidentally, is useful for getting the particulars on enemy commanders.

True, the commander stats are there... BUT unless you can select the unit, which you can't do with an enemy unit, it is hard to figure out WHO the commander is. I know a fair number of the commanders' pictures at this point, but as a new user, this is a bit silly.
The real fix for this problem would be to make it possible to 'focus' on any unit or space, regardless of status, nationality, etc.
Anyway, this is farther afield from the bug, which is simply that if you manage to get focus on a moved unit (which is possible to do, if a little tricky), and try to relocate the commander, the game behaves oddly.
