Do the Irish Jacobites get any French allies ?

They get French troops, not allies. (6 regiments exchanged for Irish regiments).

Will the Irish foot be the satndard 5 shot 1 pike of that period ?

The best equipped regiments (and the French) will. Others will be 4:2.

The French will also not be available throughout the conflict as they went home soon after James fled the country.

If I had had my way then if you took the French you automatically got a Tc as an I/C.

Does anyone know a good site to find the regimental flags & uniforms of James II army ? I got the Osprey Battle of the Boyne book, but it isn't that helpful in this matter.

Try the League of Augsburg site http://www.leagueofaugsburg.com/index.php , you should get all the info you need in the Fighting Talk Forum. I've got some flags for the English and the French Hugueonts who fought on there side, on my blog, check it out.
