I guess I was a bit confused - but we were essentially both right. I consulted the manual, and commanders do increase maximum effectiveness, however, units regain a percentage of that maximum effectiveness every turn. This means that units with commanders will increase in effectiveness more quickly than units without. This was consistent with my experience, so I just assumed the commanders directly increased unit effectiveness every turn. It goes to show that you can play a game for a while and still not have it quite right!
By the way, as an example - an 8 leadership commander would increase maximum effectiveness by about 16 (I'm pretty sure it's about twice the leadership rating). So if a unit has a maximum effectiveness of 60, it would go to 76. If the unit recovers 20% of effectiveness per turn (I'm not sure what the exact percentage actually is), that would mean the unit without the commander regains 12 efficiency per turn while the unit with the commander regains 15 efficiency per turn.
EDIT: I added an example of how this works in practice. Someone please correct me if this is still not quite right.
