Is there a way to prevent a unit from auto following a fleeing enemy unit?

No. The unit will take a Complex Move Test (CMT) in some circumstances, e.g. continuing to pursue routers after an initial pursuit, and in others it is mandatory. In either case, not under your control. In cases where a CMT applies, better grade troops will generally be more likely to not follow.
