Those losses look like auxiliary units. I don't know about Steam but in the GOG achievements only dead core units are tallied.

Yeah, the two ships I lost in this naval battle were auxiliary units.
The description of the Steam success "Summa Cum Laude" does not specify if the losses should concern only the core units.
I just wrapped up the final mission and figured out the answer to this question.
