Here's another odd issue.

I'm testing a new custom naval campaign.
The modded game can't find the first scenario when I run it. The campaign is placed in Mods/Campaigns. It appears the game is looking for the scenarios elsewhere.
If I copy the whole campaign to the regular My Games ...Campaigns folder it runs fine.

I don't use the "Mods" folder for my changes, so no real clue. Can't you check the BoB mod and compare how it works there?

The "Finland in WW2" campaign by Uhu also uses the mod folder/launcher. Maybe you can also find some pointers there.

Is your scenario in /Scenarios or /Campaigns/something/Scenarios?

BTW, I've noticed that BoB does not include a 'something' folder, it just used the mods/scenarios folder.
But this is not the best good solution if you eventually end up with a lot of modded scenarios and various modded campaigns.
