I tried to get it done by simply loading a scenario using the map I wanted to use in the editor of another copy of the game that used the other mod, but that only caused the editor to always crash after a few seconds. I guess because all the stuff included on the map (units, countries) don't exist in the editor.
What is different between mod a and mod b will very likely cause the scenario to crash in the editor.
Practically, you need to load scenario x into mod a and remove every element of that mod which is not present in mod b.
From my own experience, i had this too. It was always the case when mod a and mod b used a different equipment file. So i loaded the scenario into mod a, removed all the units, saved under a different name and then loaded this scenario under mod b.
