Ok, well I have worded out the Valkyrie and Mercury issue. It bugs out the game because there is no icon for those ships when you are looking at the "War Room". So to get around this, make sure to NEVER change the flagship to either of those ships. Also, NEVER EVER set your Mercury or Valk...
