Success! :D After trying all sorts of different filter and codec combinations, I found that disabling LAV Splitter (lavsplitter.ax) in the Codec Tweak tool fixed my problems. I then went on to install a new version of lavsplitter from http://1f0.de/downloads/ , and reenabled the splitter. Still work...
