If independents would also get treated like single region nations that would make it possible to traverse those regions without occupying them.

After invading an independent the region is not automatically owned by you but just war-occupied. You COULD offer a treaty to absorb the nation which would be auto-accepted. If you don't and stay the region stays in this status indefinitely. If you leave the region it switches back to independant.

That would probably lead to some significant rework, so I would prefer not dedicate efforts in this direction, sorry. First, we need to have a polished Diplomacy feature in any case
