I know quality re-rolls apply to shooting BUT does this apply to missile troops upgraded by a commander who is with the BG? for example i have average longbows with a commander => do they become superior missile troops and be able to re-roll 1's for the purposes of shooting?

Only support shooting in the impact phase. The rerolls apply to BGs in close combat only.
