Commanders bases

We had a situation in a game last week that brought up other ramifications given slightly different situations:
1) The actual situation on the game was that a commander was with a unit of MF and an enemy unit wanted to charge the unit on their right but slightly behind. The commander was in the path of the charge. We assume that he simply moves out of the way to lat the charge take place. Is this correct?
2) But what if the commander had been fighting in the front rank and hence the two normal ranks had been displaced backwards and hence were in the way of the charge. Are they assumed not to be there or are they eligible as the target of the charge?
3) The same as 2 above but a friendly unit units wants to move sideways apparently thorough the friendly unit.
