What does the different color hexes around a commander signify. A bonus to those hexes of some kind. I didn't notice anything in the manual describing it.

That's the commander's command range. The manual doesn't show a picture of it but it does say that a commander "can be attached to a unit to provide specific bonuses to its unit and any other unit within its command range."
