control over systems

I found out the hard way in one of my games that the 3rd tier military cooperation treaty with other powers allows them to colonize unoccupied systems within territory technically under your control. I understand that this works for systems that are unoccupied but what about for systems that have one planet occupied by you but 1 or more other planets unoccupied, can an alien power still occupy those planets or does my owning the system prevent them from occupying it because at this point I have literally occupied every system with 1 or more currently habitable planets to box the AI out before attempting to retry making that treaty.

Whats more I feel like this mechanic is just really stupid because it leads to very unrealistic layouts. In the game I'm currently playing, which is in an Sa spiral galaxy with 800 stars, the 2 empires I made this cooperation treaty with occupied nearly the whole of the central area of the map with the exception of the portion of it I controlled. But they didnt have blobs of territory that was contiguous but instead they had overlapping territories that was all intermingled together in areas that really should have been in the other empire's territory. I get it, sort of, if they have a strong alliance with one another but that just seems like a really terrible idea since the costs of defending such a spread out, sprawling, non-contiguous empire would seem like it would be nearly impossible because virtually all of the territory they have is open to attack from the other power as opposed to my empire which I kept contiguous and which has 5 natural choke points that it is relatively easy and cost effective to police.

I just really want to know more about how this mechanic works before I get burned again by the AI.
