When a unit is taking cover in a building, and it starts to take arty fire, say regular fire from a Priest or Wespe, does the % of cover rating diminish over time?

No - it is assumed (generally accurately, based on the real world) that heavy fire in the timescale of the game would not significantly affect the effectiveness of cover.
