There use to be a button in the Beta where you could end a program and take it out of using a slot on your active missions, I've completed all the X-15 projects but don't see the delete button any longer on the release version today???

The button is still there, yes. Go to "Manage Programs" inside the Headquarters and you'll get a list of all the currently opened ones along with a "cross" button in order to close them. See the pic below.
