And I have no idea how to create it , the only folders in my Panzer Corps folder are log, replays and configuration. Any ideas on whats going on and how to fix it? Thanks

Just use windows explorer and navigate to the "\mydocuments\mygames\panzer corps\" folder, right click on empty place (it's important you don't do it on any file or folder) and chose "New" from the context menu, then chose folder and just name it "mods". There you go.
