I tried to reload a deleted scenario set from the App Store, but the store tried to charge me. How do I rectify this?

If you are logged in to the same user account this should not happen. You will never be charged twice for an in-app purchase which is already registered to your Apple ID, and so you just need to go through the purchase process again (it should tell you you already have it an will not be charged). If you find that this occurs then Apple customer support should be able to rectify any problem, as the purchase history etc is all handled by their servers.
