Does having more than 500 (5 stars) experience do any good for unit?

Only use I can see is that unit can take few green replacements and still have 5 stars, but maybe I don't know something.

You pretty much hit the nail on the head - nothing extra once you go past 500

A unit can only have 599 experience, so your conclusion is right, it only helps to prevent a loss of a star when adding a few green replacements. The experience bonuses when fighting stay the same wether it has 500 or 599.
