Installing: Windows vs. Linux

I tried the x64 Linux Beta on my Linux Mint 15 laptop which is a "middle-of-the-road" computer:
-Intel Core i5 (with poor laptop cooling)
-4 GB RAM
-Generic HDD
I tried the Windows beta on my Windows 8 desktop which easily out-performs my laptop several times over:
-AMD FX-8350 4.0GHz 8-Core (with excellent cooling)
-16 GB RAM
-SSD
Why does the my laptop load the game so much faster? That laptop has a slow generic HDD and the game popped right up almost instantly. My desktop sits there loading. The same thing when loading a saved game. With the exception of this game, my SSD desktop loads everything else so much faster than my laptop (usually in less than a second). It must have something to do with the Linux version vs the Windows version. Is there an explanation? Just curious.
