Beta 3
It seems impossible to remove a transport (Organic or Train) from a unit.
At least using a mod with a custom transport (Jeep) added to the unit parameters.

Can't you put it in a city and 'upgrade' it to remove the transport?
Trains can't be removed as easily. I wonder if that issue has been fixed.

This is in the editor.
Edit:
I removed the mods and tried a vanilla AK scenario. Asigned a transport (Opel Blitz), but was unable to later remove it from the unit

Right. "Empty" option for transport in the unit params actually means "any transport the unit has". It was added to fix the problem with losing "exotic" transports after opening/closing unit's params. But probably I need to add a "No transport" option there too.
In the mean time, you can remove the transport this way: select any land transport in the unit palette, and right-click the unit on the map. This will remove the transport from it.
