Could future downloads of the game correct the Install Path issue?

What happens is that the user is presented with a path to install the game. It ends with "Battle Academy."

So the user thinks, "Ah, the files and subfolders will all end up in this folder.

No, another "Battle Academy" folder gets created in the original "Battle Academy" folder. So you end up with two "Battle Academy" folders. One inside the other.

Intentional or mistake?

Is this on a patch or a full install? Do you know which version number it is?

For me I think this happened on 2.0.5 patch.
I didnt notice this until I had an error an Operation mercury Crete campaign that prevented the last scenario from loading and then crashed the game. I had downloaded the update to 2.0.5 but when I played the shortcut directed me to E:\battleAcademy\Battle Academy where the complete 1.8.0 was still available. However when I deletedthis, everything was OK.

I think I answered this one in email to you Iain but anyway it happened based on the original installer. The updates were then applied to the path that the original install created.
