Some army lists for colonial powers do not contain Naval Units, even though those powers were naval powers. Was there a rules change where any European army outside Europe can field Naval Units, or are many colonial powers unable to field ships with their armies?

There's no rule change. The availability of naval units to a list will depend on whether the navy played a part in a land battle rather than the possession of ships.
