Subs

One beta had a scenario where a sub blocked a port and he could not kill it as he had no anti sub units left and lost the mission.

I had trouble with a lone sub too - if you lose your anti submarinbe ships there is nothign you can do. I have 4 ships left and the entire airforce and nothign could hurt it. It feels like all naval units should be able to attack the sub but maybe with a weak rating. It's too easy to end up with stalemates where nobody can hurt anybody as the only anti sub units are so fragile they always die first!

Alternatively let aircraft or even subs attack them with a weak chance to kill - just have some way to kill the bloody things! :)

Well actually, infantry and tanks are supposed to be able to drive any ship out of the port, subs included. But they can't - it is a bug which I'll address.

And tactical bombers can attack it but sub has a chance to evade such attack.

The Commander in Chief of the Navy never looses all of his Destroyers or else he ends up in situations like yours.

Wait until you only have a wounded DD and try to fetch off two subs.

Usually by that time you have won control of the seas... so just retreat your CA's and BB's

Why not let all air units attack subs? Otherwise we have to teach the player 1 of teh 3 types can but 2 can't? It makes more sense as well - tac bombers would probably be not better against a sub that a fighter or level bomber. The main reason though is for gameplay to prevent stalemates!
