After installing 1.40 patch and S&S and starting a new SOA game I discovered the "ghost" bug.

Selected from Low Contries army list a feudal lesser men at arms for a sub commander.
Started new game
Selected the unit and changed to alternative troop type - a Heavy Foot
Unit is now only a flag - A Ghost!
-1 to all die rolls

Happened to me too with the Navarrese.
Restarting the game brings 'em magically back.

Just think of it as a time-limited cloaking-device

Should have mentioned that I am running 64 bit Windows 7 Ultimate on a AMD custom build (by me) Desktop.

Thanks for reporting this, it should be fixed in version 1.4.1.
