I'm moving from the Axis Operations 1940 campaign (Valona) to Axis Operations 1941 campaign (Zagreb). It is not transferring my commander traits, or giving me an option to choose them again. It does move my core units over. Is there something I'm missing?

When you begin the next campaign you have to start over again. I should take you to the start screen where you pick your traits after it asks if you want to export an army or not. I've never not had to pick my traits every year. I can't recall if it is only in the mods but I know I have had to reassign all my heroes too...

It asks me to select the next campaign after I finish Valona, and then takes me directly to the deployment phase for the next battle.

Do I need to select the 1941 Campaign directly?

Edit - That worked! I had to leave the game, and start a new campaign importing the stats from my last campaign.

It will keep everything the same if you immediately continue on to the next DLC after completing the last scenario in the one before it. But if you don't like the heroes you get with the first scenario of the 1941 and restart the campaign you will need to redo everything. That isn't always a bad thing as you might want to alter your traits from one campaign to another.
