Is there any wat to edit a PAK-MOD scenario?

The Scenario Editor?

As long as you have the mod for a scenario loaded in the JGME it should have full functionality. Then you can consider doing whatever you need up to, up to and including wiping away all the units so you can use the map for something else not compatible with PAK-mod.
