So I'm new to the game. I understand that allies eat your prestige up but what about captures and victory hexes? I had an ally take a victory hex without getting the prestige bump and I've seen the same for captures. What are the rules for who gets the prestige for these two activities.

Also, I've had a couple of incidents where a plane has not flown after being directed to do so? Is there some kind of a random maintenance check on aircraft?

Check the weather, planes don't fly in rain or snow.

IIRC your allies give you prestige when they capture flags. As for planes, check the weather, they are the only thing that could stop you aircrafts from getting out of their airfields.

Yeah, ok. I eliminated that because all the other planes were flying fine.

An aircraft that is forced to rebase loses its turn as well.

If you've just given a plane or ground unit a dollop of replac points it can't move til next turn.
