I have two artillery pieces with Counter Battery Fire heroes, and the Maastricht fortifications in the Eben-Emael scenario, which are well within my artillery's fire radius, appear to be able to bombard my units with impunity.

For example: Artillery piece A has Counter Battery Fire. Belgian fort B bombards AA piece C. Artillery A does nothing in response (nor before).

This is different from how I saw Counter Battery Fire working in SCW and AO 39.

The question here is, do structures count as hard targets for the purposes of covering fire or do they count as artillery. I think it might be the former and they could fall under AT support instead.

I thought of that, but seem to remember in '39, when laying siege to an optional French fortified town (I think either Orenthal or Forbach, can't remember which), there were forts in there that triggered counter-battery fire from my 20cm guns, which I had parked on a hill and which covered nearly the whole of the french forces. It's possible I'm mis-remembering and that it was only free-standing artillery guns that triggered CBF.

On the other hand, I believe that in the Belgian scenario above I saw enemy guns firing into my protected zone without trouble, as well, but I'm less certain of that. Sometimes the enemy turn goes faster than I can follow precisely.

I have to retract this bug report; I set up a situation in Hannut that triggered CBF from an enemy tube artillery, so I think either a) Tassadar's explanation is correct, and forts don't trigger CBF, or b) I am just not mentally quick enough to observe enemy turns in detail as they play out. My apologies for any churn I've caused.
