I think for now upgrades to the main game are related to the DLC's. As for example the linked campaign system and the capturable units for Germany.

Yes
Many of the folders simply don't function in the Mods folder. I not sure I understand the logic here.. If the dev's are only going to enable specific folders? Why not allow the Mods folder to read everything?

Yes, the GME is the best way to go in my experience. I have a Red Dawn data folder in the GME Mods folder that I enable when I am editing campaign scenarios and disable when playing the vanilla game. In that folder are all the custom files such as campaign.pzdat, efx.pzdat et al. However, the Data folder with all the pzscn and pzloc files, including the pzbrf files in the Briefings folder, are kept under the Mods folder in the My Documents\My Games\Panzer Corps folder. This is all very complicated IMO and could be made a lot easier with a browse function or similar in the Editor.
