Just clarifying but my reading of the rules is that we need to specify in each game whether we want a 1200 or 1600 points so don't need to specify at this stage which we prefer. This allows some tactical nous when selecting army size v different opponents. Or have I completely read this incorrectly?

No, you need to indicate at the beginning of the season which size armies you wish to use in this section. The default size is 1200pts so 1600pts will only be used if both players have nominated 1600pts.
