So, main objective wants me to capture all 5 objectives.
I did that, all objectives have my flag fully raised and provide supply.
Last objective is full of enemies around, but the VP is solidly mine and connected to my supply territory.
What is wrong?

First, a question. Do you have Rosales under control? That is, all FIVE primary VPs? For, the first thing that I noticed is that the objective points to only four victory points and that may be throwing you off.
Yes, the designers should correct this oversight (in Rising Sun) because the objective merely states "Capture all Primary VPs" without mentioning how many.

Well, it does say "5" here but that's easy to overlook, especially if the objective is pointing to only 4 VPs. Does your Turn Overview screen show "4/5" here? If so, that's your answer.

I simply followed the arrows and overlooked this! The counter said "4/5" but I thought it hadn't registered the latest captured town.

By the way, the Main Bridges secondary raises the pop cap for the mission which is 100% unnecessary as I simply don't have enough money. Does it carry over to the following missions? Because if not I will just overlook it.

Glad I could help and that it was as simple as that.
As far as the additional command points, it appears those are for this scenario only. Command points are individually set by the designer for each scenario unless there is a provision for a bonus that extends to subsequent scenarios. In that case, there would be a campaign variable set by one of the trigger effects and there is no such effect in this trigger:
