Regrets, I feel this has been answered, but I couldn't find the thread...
How does one take units from one nation and re-flag them for use in a scenario?
For example, if one side was Italy and we wanted to assign some Me-109s flagged as Italian,
or Some US tanks to Russians, or Brit equipment to the French... as opposed to having a separate flagged team!

Select the Bf-109, then switch to Italy and place the unit.

Re: Mixed units into one nation
Heh, I quickly put this together to test what Erik said. I like doing that; sort of turning around the old expression into "(mod) God proposes, man disposes."
Anyway, there's Erik's Italian BF-109, just like he said (click on the images):
As the Italian player, I am able to land the plane and repair it with no difficulty, given sufficient resources:
So the only thing that I can think of to answer your question is that you need to be the human player, or one of the humans in a multi-player scenario, who operates the faction that owns the unit in order to repair it.

Re: Mixed units into one nation
One additional thought, but I'll let you test this: If you were to spawn an air unit for an AI faction and assign it to an AI team, each air team task has this Set Base function available. If you were to assign the plane to an airbase, and give the AI faction enough resource points, I would think that the AI would occasionally fly the plane to base and repair it. Maybe that is the perspective from whence comes your question.
